This is a over exaggeration. 10 out of the 22 aliens in classic had green eyes while only 6 aliens had yellow eyes. the rest had unique eye colors like white, purple, blue, and no eye color at all in Heatblast and Wildmutt's case.

Out of universe answer: They didn't have the idea for all eyes to be the same color, especially when the this Ben has no connection to the color green at this point other than the Omnitrix dial color (when not transformed) and natural eye color. Eye Guy is identical to Eye Guy, however, he has different colorations. His skin is two shades of grey, his pants and cuffs are blue and black, the black having a blue highlight, and his eyes and Omnitrix are light blue. Dimension 23's Omnitrix is on his blue belt.
