The V6 in the Pilot is "new" but it's just a revision of the long running J35 engine which is very good and reliable (older Pilots have had some oil burning issues due to VCM). The transmission is also a 2nd gen 10sp automatic Honda builds in house so it should be fine, I haven't heard of any glaring issues regarding that. Toyota GH is a newer vehicle in its first year whereas Pilot is in its 3rd iteration now so the pilot wins there in terms of unpredictable issues.
Also the pilot drives and handles better if you care about that.
